Raid ID issue

Earlier in the week my guild did our normal BWL run. We ran into issues with the majority of our NA players disconnecting and not being able to reconnect several times and the raid ran longer then usual. We ended up calling the raid with Nefarian still alive and planned to come back Tuesday evening to finish the instance.
At some point between then and now our raid ID has somehow reset, I have not zoned in BWL to confirm but seeing as we have no ID I would assume everything is now re-spawned. I put a ticket in and spoke with a GM (Cygore was his or her name) asking if we could have our raid ID restored or help with the issue. They advised me that they could not reset the ID for us. I then asked how we should proceed, if we should just zone into the new ID and clear until we are back to where we left off and able to finish the instance and they advised me that that is what they believed was the best course of action.
I just want to double check here as to what the appropriate course of action for our guild is as I don't want anyone to get in trouble.
