They killed KT world first because they were most dedicated players at that times, but not because of faction.
BoK/BoS+FrostRes aura makes last 2 naxx bosses. On KT Aggro is very important, and Alliance can do more dps than horde, to not overaggro OTs...

Also, alliance got more PvE guilds=more Frozen runes for sale...
btw I remember times(2006) when Frozen Runes was cost 300g...
