I am going to play on the up and coming PvE server with high end raiding as a goal.
Where will most likely be the strongest PvE guilds? alliance or horde?

Alliance tends to be more PvE oriented and Horde PvP, however with such a high projected population for the PvE server it doesn't really matter as there will be plenty of guilds on both sides to give you what you want.

Alliance because of the OP pally buffs.

As a rule alliance has the advantage with fear ward from dwarf priests + paladin buffs being very strong + another dispel

That's cute, but we have tremor totem which has no cd, affects anyone in the shaman's group within 30 yards, and isn't used up after one fear removal. Salv and kings are OP as hell though, since salv raises the dps ceiling by over 40% (tranquil totem by only 25%), and kings increases all stats by 10%.

This is just my past experience but I usually expect the number 1 guild to be horde and 2-5 guilds to all be alliance.

Yeah but you'd need 8 shamans to let the whole raid benefit from tremor totem and thats a waste of 2-3 raid spots.

Tremor is far inferior to FW.

Tremor Totem has a range, only affects your party, and has a pulse of 4 interval. A lot can happen in 4 seconds, Fear Ward is guaranteed to stop a fear and only has a 30 second cooldown, what boss fears more than twice a minute?
