True - Nost was always trying to be exactly like retail vanilla in almost every way, and you can really only get 95% there if you do it perfectly. They tried, but there were still a lot of bugs (even if they were the best of any private server.) They also did some things differently, like fixing DM North tribute the way they did, or letting people have both factions on the same pvp account, or all the stuff with draw distance to reduce lag caused by excessive server pop, or many under-the-hood changes designed to allow so many players. Some things were open to interpretation by looking at old Thotbot databases, and they just got it wrong. They are not perfect, nor do I expect them to be - this was a passion project for them, and I can't thank them enough for all the work that was put in. I was able to experience a near-flawless vanilla 1-60 leveling experience on a high-pop server, something I dreamed about but never thought I'd ever see. The 1-60 experience is the heart of vanilla WoW and it is why so many players made the game so massively popular.
